Always though the chimney should be higher than the roof or it would downdraft. Maybe the shorter one is farther enough away? Looks like a kitchen addition.

Down draft has a lot to do with the chimney "cap" but I think the reason the chimneys are almost always higher than the roof is something like heat damage and a fire hazard.
